I use Quip, iPython Notebooks and Github for notes.
Quip is an amazing online/mobile word processor. It doesn't support markdown or easy doc embedding yet but the team behind it did just roll out a RESTful API. Will be looking to port over some documents in the near future.
iPython is also pretty incredible. It's a browser-based interactive development editor and works wonderfully with markdown and displaying math functions using MathJax, a JS engine for LaTeX-style math. It's really pretty gush-worthy. Notebooks can be shared online via nbviewer, where you can see examples of what's possible.
And Github... I need to use more consistently :).
